Какого мне Експлорер предлагает сохранить файл как реадми[1].zip, если $filename = "реадми.zip"?

Половина headers зря написал, но, надеюсь, дело не в них...

Попробуй заменить на :
header("Content-Disposition: attachment; filename=$filename\r\n");
